Chongqing Medical University was founded in 1956, partially moved and established from Shanghai First Medical College (the present Shanghai Medical College of Fudan University). It was originally named Chongqing Medical College and was renamed Chongqing Medical University in 1985. Chongqing Medical University is among the first batch of institutions approved by the Academic Degrees Committee of the State Council to award doctoral and master's degrees, and it is also among the first batch of demonstration bases for international students in China approved by the Ministry of Education. Since 2015, CQMU has been a major public medical university that is jointly administrated and supported by the Ministry of Education of China and the National Health Commission, as well as the Chongqing Municipal Government.

Chongqing Medical University comprises two campuses, the Yuanjiagang Campus in Yuzhong District and the Jinyun Campus in Chongqing University City, totaling 2,650 acres. It currently has 27,842 full-time students, including 1,423 doctoral students, 6,972 postgraduates, 18,523 undergraduate students, 283 college students (supporting ethnic minority projects), and 641 international students.

Chongqing Medical University currently has 8 first-level doctoral degree programs, 13 first-level master's degree programs, 3 doctoral professional degree programs, and 12 master's professional degree programs. It boasts 4 national key disciplines, 11 disciplines ranked in the top 1% globally in ESI, including clinical medicine ranked in the top 0.1% globally, 2 first-class disciplines in Chongqing, and 16 municipal key disciplines of Chongqing in the 14th Five-Year Plan period.

Chongqing Medical University has 77 national and provincial research platforms, including 7 national platforms such as national key laboratories, national clinical medicine research centers, national engineering research centers, and national international science and technology cooperation bases, 8 ministerial or commission-level platforms such as key laboratories of the Ministry of Education, international cooperation joint laboratories of the Ministry of Education, collaborative innovation centers co-constructed by the Ministry of Education and provincial departments, and key laboratories of the National Health Commission; and 62 provincial platforms such as Chongqing key laboratories, Chongqing engineering (technology) research centers, Chongqing clinical medicine research centers, think tanks, and science popularization bases.

The university actively carries out exchanges and co-operation, and has established co-operative relationships with 56 educational or healthcare institutions in 23 countries and regions in Europe, Asia, North America and Oceania, including the University of Leicester in the United Kingdom, Dartmouth College in the United States, the University of British Columbia in Canada, the University College London in the United Kingdom and other internationally renowned universities. CQMU-UoL Joint Institute is the only Joint Educational Institute (JEI) and is the sole Sino-foreign cooperative institute in Central and Western China with a clinical medicine major.

Chongqing Medical University currently has 14 affiliated hospitals with nearly 20,000 beds in total, serving nearly 15.46 million annual outpatient visits and 660,000 inpatient visits.
